If you want to keep playing Call of Duty: Modern Warfare 2 from your Battle.net account, then it seems you need to install the game in the same drive partition as your Steam Deck’s Windows 11.
To do that, just uninstall your Call of Duty game, then reinstall it again in the same partition as your Windows 11. You can easily do this inside your Battle.net platform.
